Color Profiles Reported Incorrectly in Illustrator

I just turned an Illustrator project to a printer, only to have it come back because the linked images were in RGB. I had checked their color profiles in the Links palette, which showed me that they were in CMYK. Opening the files in photoshop however, they were indeed in RGB.

If I were to embed the links, would the images be converted to CMYK to match the color profile of the Illustrator document?

Yes, embed the images and they will be CMYK. I usually don't rely on Illustrator to do color conversion though, I would use Photoshop to convert the images to CMYK first, I trust it more for that.
