As far as I can see, your ailing shapes consist of paths that are open and/or have gaps.

 

The fill follows the path as long as it goes, and then it forms a straight boundary line (without the stroke if the path has one) between the far ends.

 

So I am afraid you will have to look closely at each end of those straight boundary lines and close the path by joining points and/or adding segments and/or whatever else is needed to get it right.
