You mean those are vector images? Or are they raster images?

Both probably cannot be compressed too much without sacrificing quality.

What you can do, is save a copy as a PDF and make sure you uncheck "Illustrator editablity".

Jeremy,

"files containing microscopy images"

This sounds like raster images cantained in the document, presumably along with live Type/(other) vector artwork.

You can Save a Copy (to keep your original document untouched) and use a version of the microscopy images with a resolution set to the value that ensures the obtainable/required print quality; those in charge of the printing/resulting use ought to be able to tell you which.
