I run a mixed workload of RGB and CMYK documents. One of the major drawbacks of Illustrator is the functionality of the eyedropper. It's an RGB elitist and doesn't want to help anyone with CMYK.
There I said it...the eyedropper tool is an RGB bigot. It's the 21st century, c'mon Adobe...fix the tool. 😉

The eyedropper tool will totally pick up CMYK color in CMYK documents. What it can't pickup is CMYK color from a placed (linked) image.
So what exactly is not working for you?

After a certain amount of futzing about, I noticed that the "appearance" radio button had been turned off in my eyedropper tool. It wasn't picking up effects at all in my current CMYK document from other objects.
