Hi Bohdan,
Sorry to hear about the trouble you are facing with Illustrator. Could you please navigate to Preferences > File Handling & Clipboard. There will be an option for Update Links, please select Manually and check if it solves the issue. Please refer to the screenshot.
Regards,
Ashutosh

Hi Ashutosh, Can I please have an updated solution for the 2022 version? Your solution is not possible with the most recent update. Also mildly infuriating....

Hi Rastinha,
As for the 2022 version of Illustrator, Please go to Edit -> Preferences -> File Handling. You'll find the same screen as Ashutosh mentioned, and you'll be able to change your update links to manually mode over there.

I swear it used to be that it would bring up the dialogue when it detecting something had changed, but then if I told it "no" I don't want to update now, it would no longer keep bringing up the dialogue and I would then have to relink them manually. This is how I'd rather it be, but now it just constantly brings the dialogue back up, if I tab out it comes back, if I change documents it comes back, it's ridiculous! If full manual is my only other option now then I'll do it, but is there any way for it to exhibit the behavior I first described?

Hello @Subterranean Wolf,
I am sorry to hear about your experience. Would you mind sharing more details, like the OS/Illustrator version and a screen recording of your workflow and the problem, as Monika suggested, so I can better assist you?
Looking forward to hearing from you.
Anubhav
