Please use "Save as".

EPS is not generally "the best" for logos. It depends on what you will use it for.

I have a logo that will be used on clothing, in videos/short films, and
flyers/business cards. I know when to use CMYK vs RGB. But what are your
suggestions regarding best file format?

It depends upon where and by whom it will be used. If the file is used in a Creative Cloud workflow (InDesign, Photoshop etc), don't use EPS. Save as AI with PDF.

Most other applications also understand PDF.

If this is used in plotting, embroidery, laser, milling, EPS might be actually a good idea because of the devices.
