Objects not aligning precisely

Hi there. I hope you all are doing great. I work on a Mac using the latest version of Illustrator.

I'm working on surface pattern designs. Precise alignment is critical for patterns to work.

I have “align to pixel grid” turned off. To align the objects with precision I use the transform box and the Move tool for duplicating motifs. However, when creating the objects that need to align, they are always off by a point or 2 which is kind of messing things up design-wise. No matter what I do I get the same effect when building out this simple geometric motif. 

I built a square, circle and duplicated the circle using the move tool. Then used the Shape Builder tool to eliminate the areas I didn't want to create an almond shape and colorized the 3 shapes. After the colorizing it, the color looks like it’s bowing out and the shapes aren't flush. 

I have attached a screenshot to better illustrate what I’m referring to.

I have spent hours trying to find a solution and hoping that someone here can shed some light on this situation. Is there a preference or something I need to turn on or something else? HELP! SOS! 🙂

Hi there, not sure if you managed to fix this? I know it may sound simple but did you try toggling between GPU and CPU to see if that looked any different?
