Overlapping paths create weird occlusions?

I just drew out a logo with the pen tool and applied an oval brush shape to it, pretty standard stuff. When I expand the shape though, it creates these weird shapes for some reason and in some places the edge of the stroke isn't smooth even though the path is? What are these and how do I prevent or get rid of them?

What happens if you hold Ctrl/Cmd and press E?

 

This toggles between GPU and CPU, the former sometimes being a bit unruly.

GPU is faster, sometimes too fast, so it gets ahead of itself.

Apart from an inadequate card, the issue can be caused by lack of driver updating, lack of proper recognition of the card by the computer, and whatnot (including rifts in the space time, moon, weather, and the fact that Illy (job description Adobe Illustrator) sometimes moves in mysterious ways).
