I have encountered this problem of the Pathfinder and shape builder not working in one project, but working in another one.
when I tried to use Pathfinder on two overlapping shapes, even when I tested and just created one square and one circle with the rectangle and ellipse tool. Then I tried to use the shape builder tool, but it came up with an error as well.
Then I created a new project, and everything worked fine, I don't know why it's working in one project, but not the other one, and this is not the first time I have encountered this problem. Does anybody know what could be the reason?
As shown in the image, left one is the new project that everything works fine, right one is the one that doesn't work.

The error:
When using the Pathfinder, it shows: the filter produced no results. please select two overlapping paths
When using the shape builder, it shows as in the image abover

Just realized the file was not uploaded, when I tried again, it says
Correct the highlighted errors and try again.
The attachment's sample.ai content type (application/postscript) does not match its file extension and has been removed.

I would trash that file and never open it again. There are things in it that do not look good.

I deleted everything in the file that had issue, and added the circle and rectangle to create this sample file, but forgot to delete the layers, these are all empty layers left there, even when I delete all the empty layers, the issue is still there...

Ice,
Among the different kinds of corruptions that can occur, one is corruption of the individual document.
In such cases you can try to copy the artwork it into a new (hopefully sound) document, using copy and paste in front/back/place; you can try with everything first, and failing that, you can try to copy portions of the artwork over; sometimes some artwork needs to be recreated.

This is what I have been doing to fix the problem, creating a new document and copy/paste.
But it has happened a few times, so it would be nice to know the issue.

I am afraid that it may be impossible to establish the exact cause of a (document) corresption. In the old days some had corruption of the general preferences file frequently, others rarely, yet others never, across different versions, platforms, and computers, no pattern found.
One way to limit loss by corruption could be to save frequently with different document (version) names, which is already part of general recommended practice.
