Pathfinder error when merging shapes

Hi all, was wondering if you could help me with this frustrating error I keep getting.

 

When using the pathfinder tool to try and merge shapes on Illustrator, I keep getting this result which looks like it is doubling the stroke for certain areas of the combined shape (see before and after screengrabs attached).

 

Both shapes have a transparent fill applied. 

 

Anyone know what could be causing this? I've been through loads of forums and support sites but have found nothing so far.

Maybe too silly, but is the Stroke aligned to Inside for the original (rectangular) paths?

 

 

Edit: it seems to be that, just tried it out.

What happens if you hold Ctrl/Cmd and press E?

 

It toggles between GPU and CPU preview, GPU sometimes moves in mysterious ways.

 

The bottom line is thicker than the side lines which are aligned with the inner edge of the original line.

 

And what happens if you use Divide?

Apologies - I am trying to use Divide - my original post wasn't clear!
Unfortunately the same result when on both GPU and CPU preview. 

Any ideas what ese it could be?
