Patterns---not reading bounding box

I am dragging a pattern (motifs, background, a No Stroke/ No Fill back bounding box-set at the bottom most layer) into the swatch panel. The swatches panel accepts the pattern.

 

  

When I add the created pattern to a shape it is showing all the elements that are outside of the bounding box, not the true pattern. I am not getting error messages. I have shut down Illustrator, and turned off the computer. Any other suggestions?

If you drag the pattern out of the Swatches panel, does that group still have the no fill/stroke rectangle (it must be a simple rectangle) at the bottom?

Your rectangle is not simple. It has an appearance applied. Can you please show what's in Window > Appearance with the selected rectangle?
