I'm trying to create rounded corners both with Illustrator tools and also with script.
and the problem in the image below is occurring:

The Round corner effect has always only really worked well with 90° corners.
Corner widget is not an option?

You could check how many anchor points are there.

You can try and use the simplify. But also: there are scripts and plugins that do it.

As I (mis)understand it, you simply need to get rid of one of them.
Will it work if you
1) Deselect, then click on the (top) Anchor Point with the Delete Anchor Point Tool (under Pen),
or failing that,
2) Undo and deselect, then click on the (top) Anchor Point with the Direct Selection Tool, then press the up arrow, then click on the now revealed bottom Anchor Point with the Delete Anchor Point Tool (under Pen), then press the down arrow (to get the Anchor Point back in place)?

the only way to fix it was using : make pixels perfect .
but the command ends up destroying/warping the rest of the shape.

how about making the corner radius extremely small? small enough you can tell if it works
