Every time I use the eyedropper tool it changes the colour of the fill (even if it's the stroke I'm trying to change) and gets rid of the stroke completly. Did I change something in my settings? I rememeber when I could change the fill/stroke easily with the eyedropper tool without having to use swatches in the swatches pannel.

Double click on the eyedropper tool and you will see what options you have selected for the eyedropper tool to sample. When an object is selected and you sample from another object, all of the options selected will be changed - so you may get a drop shadow for example. That is how the eyedropper works.
