Difference between these two highlighted path

Hello everyone,

I have attached one image here. Could anyone explain me what is the difference between the 2 path that are highlighted in the yellow circle. Appearence is applied to both, one path has line. What does this line means here. I am more into scripting not designing. Any help is highly appreciated.

 

The problem that I am facing is that when I try to change position of this logo using 

app.selection[0].postion = new Array(0,0)

then fill color of this path is not visible.

Both have a clipping mask.

But one has an opacity mask. The dashed underline is opacity mask. You can edit it in the transparency panel.

I figure it out myself, the path which is underline has clip mask in the Appearnce. But I hope any one can confirm this. This is just my hit and trial and figure it out. But I am not 100% sure.

So, my next question comes here, when I try to position using script, that means opacity mask is not moving?
