Extra copy when I save ai file on server.

When I save or change ai files and also psd files on the server, extra files are created with a long number. These can not be thrown away.

Can't help you with Photoshop.

For Illustrator youcan try and disable "Save in background" in the preferences.

Apart from that - Illustrator has general issues with directly writing toor reading from servers.
