How come all of the rectangle and other shapes have permanent black outlines? And how do I fix it?

It is probably a stroke added to the layer.

You can click on the circle at the right of the name of the layer in the layers panel to target the layer.

Go to the Appearance  panel and select Clear Appearance from the panel menu.

Please open the layers panel and the appearance panel and show us those (object selected). There could be a stroke applied to the layer.
