When you are creating a complex vector, then you will find it difficult to select some of those anchor points, because any time you drag your mouse on the canvas it will select all the points crossed by. Let's just do a little work to make things simple!
When you click a vector with "Direct selection tool", then you can only select the points on that vector!
Select the two objects you don't want to select and press Commnd (Control) + 2. Then click and drag across the points in the other rectangle to select just those points.

In the meantime you could check if Illustrator's Isolation mode may be helpful for your purposes.
It can be entered with a custom keyboard shortcut.
