Using Pathfinder minus front or divide alters path shape

Hi, I have two overlapping objects. The top object needs to puch out the bottom (but a copy of the top object will be in front (on a a layer turned off). For some reason when I use the minus or divide the path edge moves? When you turn on the layer you the pathfinder has not cut a clean path... I cant work out why? Can someone help?
