After you accept/reject any edits made in either InCopy or InDesign, the change and all history seems to disappear. Am I missing something?
This is the behavior of InDesign and InCopy's tracked changes. Of course, this is also the way Microsoft handles it in Word. If you want to keep the tracking, don't accept or reject. What you see in Layout view is what will be seen in the final output (that is any added text along with any text that hasn't been deleted). If you still want to work in Galley or Story view without the bothersome tracking indicators, then choose to hide them by clicking on the eyeball in the track changes panel.

I found a plug in called Radish that seems to work well--it archives different versions just in case the client wants to go back to an older version.
