Is there a way to clear those page numbers and having in design reassigning the page numbers in sequence automaticly?

Open the Pages panel. Any time there is not sequential number, there will be a small gray triangle above the page icon. Double click the triangle and disable Start Section and be sure Automatic Page Numbering is selected. That should straighten out the page numbers. If it doesn't, please share a screen shot of your Pages panel with the problem pages visible.
