I have several pages in an indesign document where footnotes should start at 1, those few pages have a different design and are in the middle in the document, and then the text continues with the footnote numbering of the entire edition.

Footnotes follow by threaded text. If you need to start at 1 in a new design then that text shouldn't be threaded to the rest of the text.

You could convert those footnotes into endnotes and move their text frame to the page they should appear.
