I work for a magazine and we place InDesign files from the individual stories into an InDesign file of the whole book. I have created hyperlinks in the individual story files, but they don't show up when I export the whole book as a PDF (I include hyperlinks and they do show up for ads that are placed in the book file). Is there a way for the hyperlinks to show up without exporting the stories as PDFs and placing them in? It is better for us to use the InDesign files so we can easily 'Edit Original' during proofing and not have to worry if we have the most up-to-date PDF placed.

If I understand your workflow correctly, hyperlinks in ID files will not hold when those files are placed in other InDesign files. If I'm not mistaken, the ID file gets rendered as a kind of graphic.
But why are you placing ID files into ID files? If you simply collect them as a book, the hyperlinks should still work.
