Which version of InDesign and OS?
How much RAM and spare disk capacity do you have?
Does it appear after trying to save one particular document or all of them?

You still haven't indicated how much spare disk capacity you have on your hard disk.

Hi Mariano,
take this message seriously. Never saw this message with one of my documents.
What happens if you click "Learn More…" ?
What else can be done?
[1] First try to export the document to PDF/X-4 without downsampling images.
[2] Then try to export to IDML and if that can be done without issues you should be able to work on by opening the IDML file and save to a new document name.
Of course, I hope you have made backups regularly in case everything goes wrong.
Regards,
Uwe Laubender
