We are changing from vertical to horizontal layout of our Annual Report. We would like to have a vertical top navigation (like ToC) and preferably highlighted menu items for current page. Is this achievable in any other way than making different master pages for each chapter or any other more manual way?

My only advice is to keep it very, very simple. A lot of interactive features are not supported outside of Acrobat and even then some of them (buttons for instance) are kind of wonky.

But to answer your question, yes, different masters for different sections.
