This just started today. A simple graphic box is filled with 0 to 100% of any color. Any PDF export results in the following: The page size is 8.5 x 11. The color fill appears in the pdf when the box is smaller than 8 x 5.75. If the box is larger then the fill disappears, the stroke is visable. We reset preferences, and reinstalled InDesign. Graphics or text are not affected, only a fill.
Sorry to hear about your experience. I agree with Eugene. We'd appreciate if you could share screenshots or a small video of your workflow. Also, let us know if you see this behavior while exporting a specific file. Additionally, please share the version of the OS & InDesign.

Is it also missing if you turn on the overprint preview in Acrobat?
If it is an unwanted spot color, what happens if you tick them to export as process color in the ink manager. The ink manager is found in the swatch panel menu and also in the output (export, print, etc.) section of any output dialog.
