I have multiple instances of logos within a document and as well as many other image links. I have the logo layer as the first layer but cannot get them to always be at the top of the Links panel. I would really like the logos (which have to be changed frequently) to always be the top link. Are there any ways to do this? I have tried sorting by layer but it doesnt work.
I expect the Layers doesn't work for you because when there are multiple images it doesn't show what Layer they're on even if they are all on the Logo layer

Are you looking for a free or a paid solution - that won't be limited to just displaying layers - but can also help you to update those logos quicker and more efficient?

Open to both, currently using replace all instances of for the logo replacement but the organization of the links panel is main issue.

You can quickly sort and filter by ANY property - for Objects alone it's almost 1200 - yes - twelve hundred / one thousand two hundred.
This is the rest of the above screen - with just Links Info:
Here is an example of the simple Task - raw data:
Top part - 3x steps / rules:
- show only IMAGES,
- keep only ones that are on a VISIBLE layer(s),
- sort by Link's ITEM NAME.
And the effect:
Double clicking in the column TYPE - will select object - in this case a Rectangle - you don't have to care on which page this object is - or even in which Document - IDT will automatically switch to the correct Document - you can load info from a multile Documents - and activate correct page:
Extra bonus - even when object is on a HIDDEN Layer - not visible in the InDesign's UI - you can still select it through ID-Tasker - marked in Yellow.
You can use IDT to compare / analyse multiple documents - versioning.
Here is an example of double clicking on the Image - within the above Rectangle - marked using Yellow rectangle:
Then, after you filter / sort - you can do pretty much anything with this object - including opening in Photoshop and modifying it there - resample, change RGB->CMYK, etc. then update in InDesign - or open in Illustrator, etc.
Whatever you can click - ID-Tasker can click it for you.
Of course - at any point - you can "pitch in" - create a base Task - that will do some "standard" steps - then you can either do something in the middle of the Task's execution - add a Wait rule, that will pasue Task and let you do something in InDesign - and then continue - or create a "before" and "after" Tasks.
Relinking logos - it depends on what exactly you want to do:
- relink from specified layer,
- by last ediited date,
- by name,
- by folder,
- by size,
- by location - left / right page, top-right corner, specific layer, color - CMYK / RGB / Gray / etc.
- by type - JPEG / AI / PDF / GIF / etc.
- whatever you can imagine.
IDT can connect to servers - local or FTP - and check for new files, download / upload files - connect to databases - local or online - and load information or update. Can send / receive e-mails.
Posibilities are endless.
I can also create any custom Rules just for you - free of charge of course.

What exactly are you looking for?
I mean, IDT will do anything you want - from a small things to whole workflows.

I will make this a request! Yea that was the problem i think i was running into. I did try stopping the collect all instances into one but I think for this project I just need to ask adobe if maybe they can let us lock a specific link to the top or maybe more custom organization within links panel that isnt defined by layer/page/etc.

I honestly wouldn't hold my breath. It can take a long time and requires a lot of backing. Can you post your link to the feature request so we can up vote it?
Again if you can give us an idea of what you're trying to do maybe there's another option.

Turn off this function (collect all instance into one) and then try sorting by layer?
