Is there any way to tell InDesign to not scale the stroke weight of linked Illustrator files when scaling the overall graphic? Ideally there needs to be an option in InDesign that allows the "Adjust Stroke Weight when Scaling" to apply to linked vector graphics similar to how it applies to natively drawn vector graphics.

No. InDesign sees PDF/AI graphics as vector images.

If you want to adjust strokes, you have to do it in Illustrator.
