Does it appear if you reset the workspace or change workspaces?

Resetting the workspace is just one click, not a big deal. Windown > Workspace > Reset [workspace name]
If that fails, it's most likely a cache, rather than prefences problem. You can find directions for locating the cache folders at Reset InDesign Preferences and Other Troubleshooting if you scroll down the page to the Resetting Prefences More Deeply section.

have tried all the workspaces, reset them and reset all the preferences (even with keyboard shortcut reset). But nothing have worked. When i open up a new document, the vertical scrollbar is visible and usable. But in this document it got suddenly disappeared, neither i cant use mouse wheel to scroll nor hold space and move vertical. I have tried latest version, 19.3 and 25. But no results.

Are you sure you're not viewing a parent page?

Did you delete the caches?
And it's only this one document that is misbehaving? If so, export it to .idml, then open that and save it with a new name as a new .indd file (do NOT overwrite the original file) and proceed from there.

OK, try this:
Create a new file with the same page size and margins as the problem file. Rename the MasterPage/Parent Page to "z" or anything else that is NOT in use as a name in your problem file.
In the problem file go to the Pages Panel and frome the panel flyout menu choose Move Pages...
Select Move All pages Before Page 1 and choose the new file as the destination.
In the new file check to be sure the pages are now there and that the proper Master/Parent pages are applied, and then delete the renamed Master/Parent page and the blank last page of the docuemtn which was originally Page 1 when the file was created.
Save with a new name.

I notice you're viewing at 5%. What if you zoom in?

OH! Good catch.

Even if I image more or less than 100%, it does not affect the result. But as seen in the video, the problem is fixed when you open a new work. There is such a problem only on the original work. Now I will try what @Peter Spier said.

I noticed that my scroll bar doesn't show when I have another program active but does show up when I click back into InDesign. However, even when I'm in another program, I can still hover over ID (but not activate it) and use my scroll wheel to move the pages.
So...
I'm wondering if ID is not responding to being the active program properly. Does your scroll wheel work?
Have you checked to see if you have updated GPU drivers?
