I am trying to upload a book manuscript into Kindle via a pdf. It's being rejected because the margins are incorrect. I have set the margins in InDesign to those required by Kindle but something isn't working.

This is possibly better answered in the Kindle forums. Kindle and KDP are fantastically wonky and idiosyncratic, as is both the automated and reviewer press check system.

A simple question, though: are your PDF pages exactly the same size as the intended print pages? That is, you're not uploading Letter size pages that are meant to print at 6x9 inches?

If you have bleeds, you need to leave the recommended bleed margin on all pages as well; if the page has bleeds but no such margins, elements such as page numbers might 'expand' into the trim area, a no-no.

Specifics of your page size and margins? And the exact KDP error message?
