I would like to create multiple books that share the document. I want a different master page used depending on what Book file is being used. Is it possible to have this happen automatically? Or am I going to have to change the master pages when I open the book?

Master pages are a document-level construct, so it seems what you want to do would not be possible automatically. You could consider setting up a document for each book with only defined master pages, no actual content, that you could include in the book and use for a synchronization (have't tried this, myself), but each time you synch, you would alter the component files, which would render them incorrect for other books. This sounds like a recioe for trouble to me. What are you changing on...

What are you changing on the masters? Maybe you can think of a way to PLACE the component files as links into new files with the required master components rather than using the Book feature to directly compile them.
