If you really want to go to town with your customisation you can copy the QR code and paste it into Illustrator. The QR code comes in to Illustrator as vector paths.

I believe it can.

Why not try it - and scan the QR code to see if it works.

Yes and No. When you add the logo after the fact, you are covering over some of the QR code's data, and there's a substantial error correction built-in to the codes so you can "supposedly" cover up to 30% before it fails, but I wouldn't trust that at all. You'd be better off using one of the online generators (there are MANY) that allow you to add a logo during the creation of the QR code, so the data wraps around it.

This is an excellent point. I learned the hard way, that you can stick your logo on top of a QR code, test it and find it works, only to discover that other phones (even of the same model) won't be able to prpoerly scan the code.

You have to use the highest level of error correction, to start with, and most generators default to the second (of four) levels, giving you no option to change it. At that highest level, it's best to keep the data as minimal as possible, to keep the code matrix coarse for reliable reading, but covering some of it is less unreliable than with the lower EC setting.

Most generators that allow the code to wrap around the logo are in the hands of the most predatory services, either unsecured or overcharging. It would be nice if someone would release a reliable, standalone generator (like ID's) that would allow logos.

I personally haven't used it but there is an extension available by softmatic on the adobe exchange that will create QR codes with logos embedded in the centre.
