In order to compensate for my printer's registration, I am trying to figure out how to use master pages to have a different layout for the front and back of double-sided pages. I created a two page master with the different text frame positions to compensate, but when I create/add pages using that master, all the pages are laid out according to page 1 of the master. What am I missing? Or is there a better way to do this?

Simplest answer is to make sure your document Setup has "Facing Pages" checked. (When you create a two-page master, it's assumed your documents is set up to be facing pages, left and right). If you don't want a facing-pages document, rather just several sheets that have a front and back, you should make two separate master pages: one for the front and one for the back and apply them accordingly.
