Flattening psd file in Indesign

I am trying to export a yearbook book that has PSD files and PNG's with no background fill, and when I did it at first the PDF looked fine. Then on the publishers upload preview page-> the images have a greyish background which obviously is not what I wanted! I tried to flatten the images in indesign but nothing seems to work!! HELP!

InDesign won't flatten the images. 

 

The publisher's preview page clearly doesn't support transparency in PDFs.

 

You'll need to flatten the files and relink them. 

I'd back up the layered files to a folder. 

In the original links folder - open the images and flatten them. 

Update the links in inDesign.

 

And reexport the file.
