InDesign needlessly making me 'save files as...'

InDesign randomly makes me have to 'save files as..', sometimes right in the middle of an otherwise normal editing session. I also can't simply overwrite the file, as it gives me a pop-up saying the file is in use by another application (I don't have a screenshot of it so don't remember the exact verbiage).

These aren't version changes. I don't see [converted] in the filename upon opening - this just happens in the middle of editing. Restarting ID or rebooting my computer doesn't solve it, nor did the last updates I performed.

It might be worth resetting your InDesign preferences.
