Items Mysteriously Moving

I have a document that has 2 different page sizes in the master pages. When I use Javascript to pull down pages and insert some text, the pages with the "adjusted" size will "shift" the text frame over the exact difference in page size on the boxes that get "overridden" by Javascript. Is there a setting that will prevent this "shift" from happening? It seems like the new origin is being set by the "document setup" size and not the "adjusted" master page size?
