Paragraph Styles with manual adjustments

We recently came across an issue when creating PDF's from our InDesign documents. Coupons we apply paragraph styles to and change "V", for example, to small caps generates an additional font with the "-SC700" behind the font name. (Helvetica LT Std Blk Cond generates Helvetica LT Std Blk Cond-SC700) When I inspect my pdf in acrobat it displays two of the same fonts but one generated due to manual change of type with assigned pargraph style. Can anyone explain why this happens and can we do something different to prevent it from occuring across hundreds of pdfs?

Are you using a Character Style to apply the smallcapping change? Are you using OpenType SmallCaps?
