What format was it and what format did it become? What is the difference between the two computers? Is it the OS (Mac/Windows) or the version of InDesign?

My guess is you were given an IDML file, which is a format exported from InDesign that can be read by earlier versions. You opened this file, saved, then noticed the format became INDD, which is InDesign’s native normat. If this is the case then there is nothing to be concerned about.
