(File) Plug in Extras vs (Photo) Edit in

I have several plug-in programs that show up in the (File) Plug in Extras and (Photo) Edit in section of the Lightroom program.  When I access these plug-in they usually act differenly depending on which menu I use for the program.  What is the difference between these ways of accessing a plug-in and which is a better way to go?   Some progams work in both, others work only with one.
