Collection file structure varies between desktop and cloud and I want them to be the same any ideas

Why do my cloud collections differ from my desktop collection structure?  I am confused by this and want all my files to be in the same organized structure.  How do I get this to happen?  I don't want to have to manage another separate file layout.
