Bonjour,
Merci

It is not possible to tell we have no ideas of  how your mockup template is is constructed. All we know is you have layers you turn visibility on and off.

Most automated mockup script just replace smart object layer content to change design and images in the mockup.  They do no change other layer visibility to customize the mockup for the changed content the script populated.  So no color matching or changing the shadow, highlight, textures is done for the populated content. Other layer are saved the way the are created in the template   The Mockup script  normally just populate some smart object layer the contents  save output mockup files.  If  the Populated template  is save as a layered file with the other layer visibility set the way the template was created.  The templates default customized way.  If saved layer file default population is not acceptable the users can tweak  the populated layered file and adjust layer for a better composite image.  Then they can us Save As  as a PSD , Jpeg, PNG. etc.

If  you want the mockup script to make adjustments for the  populated contents you would need a custom script that is designed to do the customization using your customization procedure.   A general mockup  script can easily update smart object layer content.  There is no general method to customize populated content the way you may wait it customizes.  That customization need to be built into the Template so the user or a custom script can set the customization layers appropriate for the current populated content.

Content Aware Adjustment does not exist in Photoshop.

Having layer object in  Smart Object  and having the adjust layers  within the Object via opening the object to adjust layers complicate matter more and makes  automating the process harder.
