If the entire layer is disappering, check in the Layers panel to see if you have a filter enabled.

 

If you mean the line disappears, which mode did you use: path, shape, or pixel? If it was a shape, is a stroke color applied? Can you see it in the Paths panel?

How would we be able to tell? 

Could you please post screenshots with the pertinent Panels (Toolbar, Layers, Paths, Options Bar, …) visible? 

 

Is the Tool set to »Shape« in the Options Bar? 

I would recommend not using the Line Tool but instead use the Pen Tool and setting a Stroke in the Options Bar.
