So I have no idea what I did but my keyframes dont seem to work without the purple bit. 

I have tried converting it to a smart object but it doesnt work. How to do I get the purple bit of the timeline back?

Based on the screenshot, it looks like the clip on the left is selected, but you want to apply a keyframe to the clip that isn't selected. Try selecting that 2nd clip and adding the keyframe to it.
