problem with inconsistant colors

I'm working on a project that involve coloring old black-and-white cartoons frame by frame.  The process goes alot faster when I add the next frame as a new layer and erase everything that stayed the same between the two layers, but often there is an issue where the shade of gray changed between frames because of the flickery quality of the video source, and it causes noticeable artifacts that seem like they can only be fixed using the clone stamp tool which probably uses up just as much time as coloring the each individual entire frame would and the results still aren't perfect so I'm hoping someone can help me find a better way to make sure the colors are in sync that wont use up so much time

Please post examples. 

 

If the task is just a one-off it may not be worth the effort, but I suspect you might be better off working with a proper animation/video-oriented application.
