When exporting layers to file, it automatically addes an _0000 after the prefix. Is there a way to turn this off? Ideally I would like the files to be named according to the layer names only.

The sequential number prefix is there to ensure that there are no duplicate files, which would happen if you had two layers with the same name. It is easy to set a batch rename regular expression string substitution to remove this in Adobe Bridge, or you can edit the script in the program's presets\scripts directory.
