Never easy to troubleshoot premiere problems from a distance so please tell us your system specs: OS version, Premiere version, amount of RAM, Hardware specs including graphics card and if you have any 3rd party plugins installed for Premiere... Also, sequence settings and clip properties can also help. Although you can throw almost any format into premiere, some formats can be problematic, particularly on an underpowered system.
I have my autosave interval set to 5 minutes... I also save my project on my startup drive in a folder that's automatically mirrored on dropbox (and because I pay for dropbox, I can access all versions updated in the last month) and my autosave folder is located on my media drive. I've been working this way for at least the last 5 years without any issues.... But always a good idea to periodically check that the dropbox folder is updating properly to the cloud and that the autosave folder on the media drive is updating properly.

And discouraging as having to rebuild your sequence, it's always much faster rebuilding it than it was to do the original edit...
