Which settings do I have to click if I want to apply my transitions directly to the part on the timeline? As soon as I put in a transition it is put on the file and not over the file.

Or are you referring to some effects put together and act as a transition? Big difference!

These are from a company called Film Impact.

There are other 3rd party plugins out there as well: Boris FX, Red Giant Universe — 
I'm a big fan of Film Impact video transitions because they render very quickly and look brilliant.
