Bad Idea to Use Merge Clips for Feature Film?

Hello.  Is using merge clips (with the known mono 2-track splitting issue) a bad idea for the post-production of a feature film?  Or should I just sync up video and audio and then re-export to make brand new clips?  Really need some guidence here.  Thanks!
