I have an HTML help system, already published on the web, which is showing output perfectly in Android / Android Tablet and iPhone 4 (with the exception that search results are not showing up in Safari, and they do in Chrome).
On iPhone 5, the desktop version is displayed. I was suspecting my layouts, but since it works fine in iPhone 4 (excluding the search results on Safari) I'm not sure where to troubleshoot.
Any suggestions?

You probably need t update the resolution in the screen profile. Check
the iPhone screen profile and check whether the maximum resolution fits
the iPhone 5's resolution.

I tested the HTML5 iPhone layout (same, all defaults) with a project that was only 2 topics, without changing the resolution, and it came out perfectly in iOS 5. Clearly there's something with my large project causing the desktop layout to appear instead of iPhone.
I'll let you know if I can find it!

In the iPhone profile, have you defined the iPhone browser? If not, the profile is relying on the resolution and that is what could be throwing it.

Thank you William and Peter! I needed to change the default iPhone Max resolution in the Screen Profile Properties from 320 x 480 to 640 x 1136 to account for the greater resolution in iPhone 5. Everything works! (Except Search in Safari.)

What about the search isn't working? Can you enter search terms, but
does the search button not respond?
