Is there any problem working with a complete scene of dozens of objects in substance designer?
Or is it appropriate to use only one object at a time?

I'm talking about also putting all the objects in the viewport with their respective materials and graphics in the same file.

it's adequate ? Or could it cause problems?

I wouldn't do it at all. It is a case of horses for courses.

Substance 3D Designer excels at creating procedural materials and filters

Substance Painter excels at applying those materials to the surfaces of 3D objects

I use separate 3d applications for rendering (I like Blender's Cycles) where I can control the lighting, render passes, render output formats and even swap out the render engine to another for specific cases (such as caustics).

 

You can find ways do things in one application, but by using teh strengths of different applications you will make life easier for yourself and potentially gain better quality results.
