In my work I've found SD to have tremendous utility building single output graphs for 2D graphics. As such, I often have no use for the 3D view window. It's kind of annoying to have to close it when I've got my UI set up the way I like it, and I am constantly having to do it. Is there a way to prevent it from popping up every time I open or make a new graph?
Ideally I would like to save my desired UI as default. Most of it saves, but the 3d window always comes back.

Thank you for this suggestion! Indeed, we need to rethink the way views are automatically created depending on the graph type. This discussion will be brought up in the development team.
In the meantime, you may disable the automatic display of graph outputs, the behaviour which triggers the creation of the 2D View and/or 3D View panels when loading a graph. Select the Edit > Preferences option in the main toolbar, then the Graph section of the Preferences dialog. There, uncheck

From now on, if the 3D View is closed, it will not be created when a graph is loaded.
